The big renaming passed.

Scripts were renamed:

tb2j_plotter.py to :ref:`rad-plot-tb2j.py <rad-plot-tb2j>`

tb2j_refractor.py to :ref:`tb2j-refractor.py <rad-extract-tb2j>`

phonopy_plotter.py to ``phonopy-plotter.py``  (Removed in 0.5.12)

Modules were renamed:

file_logic to model

template_logic to template

map_logic to map

tb2j_tools was renamed to exchange

Module map was moved out of 
exchange.
